LINK MTU = EOIP MTU + 42
On your benchtest each ETHERNET MTU should be 1542 but the EOIP MTU should be 1500 which meets the above statement and any EOIP frame passes thru unfragmented.
Your statement about the mangle marking is strange because clearly it's hitting the queue as you said

So there would appear to be another problem as well.I will only be getting around 11Mbps throughput while the queue tree will show near 25Mbps of avg throughput and "red status" throttling intensity.
